why not go to your local Yamaha agent, if they cant or wont help, Fowlers or Granby no doubt will. Alternatively fit a new set of led indicators and a new relay. Other possibilities try Wemoto, M&P, MPS to name but a few

I would have thought you could strip it down and give it a light clean with something, dont forget the metal is soft though so dont be too rough and rinse it clean before re assembly. Use a well fitting screwdriver on any screws so you dont round them off. If it gets much worse youre gonna break it,

Like this to undo the flywheel nut, I place some fabric backed rubber strips under the chain wrench (Cut from industrial work gloves) thes protect the flywheel and give a good grip also. It would be wise to pull off the flywheel to check the woodruff key and also to give the stator a visual check over. As nayruf said, get yourself a proper puller for the job.
Its just a vent hose and is only connected to the gas cap, the other end just exits down behind the instruments or somewhere convenient. It shouldnt have a valve connected...should be open to atmosphere so you dont pull vacuum in the tank

maybe he knows more than me then, i should look into it further first. having said all that why do you want for the 12v, my bike is 6v and runs fine as i'm sure yours does...unless you need decent lights...
so where will the 12v come from? a zener will only clamp the voltage, your charging coil will not give 12v so will have to be rewound as well as your lighting coil and ignition source coil, then a replacement ignition coil...is it worth it?
Squared off tyres dont mean theres a problem necessarily, just that its been a commuting hack. Chech the tyres pressures though, they may be a bit low.
You can sometimes shortcut dismantling the clutch though, start the engine in neutral, run it until its hot then pull the clutch in and let go several times also rev the bike as you do this, finally select a gear but be prepared for a lurch forward...this can be effective to free a stuck clutch and save a bit of work...
I would say it is damaging to run with valves that are passing, this can burn the mating surfaces of valve and seat, check valve clearance first. this would fall under the category of adjustment yes.
The only way you would ever see smoke from carb inlets is if there was a positive pressure, carbs should only ever be at atmospheric or negative pressure. Looks like your inlet valve (valves) are passing. check the valve clearance.
