I had the same fault on my FJR it's almost certainly a wiring fault in the feed to the coil, I know you have looked at them but I bet it's still the wiring, mine took about 4 hours to find and that was just before I was going to set fire to it. Take the wire connectors apart, look deep inside and they will be corroded, then get some switch cleaner and a small stiff brush and clean till they gleam, then do the same thing once a year till you sell it.
