XJ550 Seca won't stay running

Hi Guys

I have recently purchased an 82 550 Seca for my wife as a starter bike. The bike has 90,000kms on it and was parked for 2yrs. It would start and run ok for about 10-15 minutes and then seemed to flood itself out? I removed and cleaned the carbs, which were extremely bad by the way! Flushed out all old gas and filled with premium gas and installed new plugs. Now the bike is hard to start and the choke does not work at all. It seems to run ok but only for a few minutes and them seems as if it floods out and quits. The plugs do not get wet but it sounds as if it floods out. When this happens and it quits, it will not start again untill it cools down. I pulled the carbs off again and rechecked. Everything looks great? All this happens at low speeds and idle as my wife is still just parking lot riding. If I get on it and run it up the road it seems to be not bad untill it comes back down to idle. How did cleaning the carbs make things worse?? Did I harm throttle shaft or choke seals??
