One Cylinder Back Fire

Hello everyone, If I am placing this wrongly please forgive me.

I have just added a 2001 Yamaha 1600 Midnight Star to my bikes. This bike had been sitting for over a year and obviously needed carburetor cleaned. This bike had RineHart Exhaust put on it and an aftermarket air filter. The exhaust has started to brown so I assume the jets needed changed also. I carried the bike to local shop and they cleaned Tank, Carburetor, re jetted it, new plugs and put it all back together. It ran Perfect for the first 30 miles and then it started backfiring through the rear cylinder pipe while idling and also while riding when you are not accelerating, Just at a level speed. 

This bike has never been rained on so It was in great shape until now. I would Love some suggestions what might have gone wrong or if you have ever had a bike backfire through only one pipe please tell me what you found as the problem. I own several bikes, I have ridden for about 45 years and this is the first time I have ever had this happen. 

If you can help I would appreciate it, GREATLY! 

Note it is back at dealership but they were giving me the impression that I might have to live with it and that it is suppose to be the normal. (Bull Crap, not the normal)
